darkplaces-sdl.exe is the more actively maintained variety, so try that first. You can try running them to make sure they work.

Now you'll have darkplaces.exe and darkplaces-sdl.exe in your Steam Quake folder. Put all the new Dark Places files (exes and dlls) into your Steam Quake folder, and when there are conflicts (with the stuff from the UQP) just choose to overwrite/replace. You should be able to keep the soundtrack.
